The latest Adobe Air 3.3 is released as an .dmg file, and no longer a compressed archive (.tbz2). The merge option doesn't recognize an air folder but requires the archive.

The SDk merge dialog currently does not support merging .dmg files.

Workaround

download the latest Air SDK from the the Adobe Labs Website http://labs.adobe.com/downloads/air3-3.html
extract the content of the .dmg somewhere on your harddrive
compress the content to a .zip or .tbz2
in FDTs SDK preferences, click on Merge AIR SDK and select the archive you previously created, you may need to change the filefilter to '.' to select the .zip file
